I linked my pebble tracker to a new metamask wallet extension because the set-up instructions stated to do so. I was excited to get my pebble working that i didn’t think to connect it to my current iopay wallet. Will i miss out on anything not having it registered to my main wallet? If so, can I unregister then re-register the device.

Yes, you can de-register the device, and re register it on a different wallet address. There are no real benefits In know of for using one wallet for all blockchain activities, other than keeping a separation between test wallets, Development wallets, and main wallets.
